Can you briefly go over what you mean by "send the file to the MS Code modules (DLLs)" that you referred to on page 29 of the presentation?

The point was that Windows Media and Flash encoding results are more uniform because all vendors are using code supplied by Microsoft/On 2 to encode the video. It’s always the same codec.
With H.264, there are multiple codecs out there (Apple, Ateme, Main Concept, Telestream) which means quality is much more variable.
